Sometimes when trying to restart after problem, Cntrl-Cmd-Eject will cause Apple Menu bar & desktop shortcuts to vanish but other programs do not close & system does not restart. Typically have open Mail, Safari, Firefox, Pages & Activity Monitor. Trying to figure out if it is a specific program causing this.

Manual shut down & restart & worked for a few minutes & got Software update notice & tried to install but same problems & had to force shut down restart & then was able to leave all programs closed & just do the updates successfully. Was using Safari & Safari froze & then could not quit Safari or other programs. TM is NOT full, My OS X takes up ~ 78 GB out of 500GB & TM also a 500 GB XHD, has ~ 85+ GB free.

~10:30 AM, 10-12-2011 Got Time Machine Pop up message Back up HD is Full & TM had to delete oldest back up. Repair permissions, Verify Disc OK, SMARTReporter v. I end up having to manually force shut down using power button. Apple Menu & desktop shortcuts were gone. I was unable to get any of the options to work nor was I able to move that window or close it. Got pop up WIndow saying “Finder closed” with options OK, Report or Restart Finder. But when happens cannot make Terminal the active window. I even prepared the Terminal with the correct command to restart so when it happened next all I needed to do was hit enter. Cannot restart using keyboard shortcuts, cannot use Terminal SUDO command since Terminal unresponsive when this happens. Problems: Cannot quit or force quit programs from dock or from Activity Monitor.
I tried to restart from Apple menu & after a long, several minute delay Mac did restart. Next all my open programs closed themselves & all dock icons showed as closed. Cannot open TM preferences from icon in Apple menu bar. Returned to Mac after hours away & Firefox will not quit or force quit from Dock. I apologize for the length of this post but, not sure what info is relevant to solving this problem.
